Abstract:

Proteiny rodiny p53 (p53, p63, p73) mohou při odpovědi buňky na stres regulovat expresi cílových genů, a tím ovlivňovat důležité fyziologické procesy. Každý z členů proteinové rodiny může díky vzájemné vysoké strukturní homologii transkripčně aktivovat podobné sady cílových genů. Pro funkci DNA-vazebného transkripčního faktoru je nutná interakce proteinu s DNA. Sekvenčně specifickou vazbu zprostředkovává centrální DNA-vazebná doména, která vykazuje nejvyšší míru homologie. U proteinu p53 byla navíc pozorována interakce s nekanonickými sekundárními strukturami, kterou zajišťuje především C koncová doména. Vazba proteinů rodiny p53 k DNA může být ovlivněna různými vnějšími faktory, mezi něž patří interakce s ionty v prostředí. V disertační práci byl studován vliv kovů na sekvenčně specifickou vazbu proteinů rodiny p53 in vitro a v buňkách. Výsledky ukázaly, že kadmium inhibuje vazbu centrálních domén všech členů rodiny p53 ke konsensní sekvenci in vitro a snižuje transaktivaci testovaných promotorů v buňkách. Efektivní koncentrace kadmia byla asi dvakrát vyšší u proteinů p63 a p73 než u proteinu p53. V přítomnosti specifické DNA však byly všechny centrální domény částečně chráněny před ztrátou vazby k DNA vlivem kadmia. Navíc částečná obnova vazebné aktivity byla pozorována u všech členů rodiny p53 použitím EDTA, při použití DTT byla tato obnova patrná pouze u p53 a p73. Nikl a kobalt byly oproti kadmiu velmi slabými inhibitory. Následující studie se zabývaly interakcí proteinu p53 se sekundárními strukturami DNA, a to telomerními G-kvadruplexy a DNA triplexy. Bylo zjištěno, že vazba ke G kvadruplexům se zvyšuje s počtem opakování telomerní sekvence. Protein p53 přitom silně preferoval kvadruplexy stabilizované ionty draslíku oproti sodíku. Navíc ligand stabilizující kvadruplex usnadňoval jejich rozpoznávání proteinem. S využitím proteinových konstruktů různé délky a selektivní oxidace centrální domény bylo dále zjištěno, že při vazbě ke kvadruplexu hrají významnou roli obě DNA-vazebné domény proteinu p53. Studium triplexové DNA ukázalo, že interakce proteinu p53 s intermolekulárním triplexem typu T.A.T je srovnatelná s vazbou k vlásenkové struktuře typu CTG. S využitím proteinových konstruktů různé délky se zjistilo, že pro vazbu k triplexu je nezbytná C koncová DNA-vazebná doména. Pomocí kompetičních a imunoprecipitačních metod byla detekována silná interakce proteinu p53 také s intramolekulárním triplexem T.A.T in vitro, která byla vizualizovaná metodou AFM. Chromatinová imunoprecipitace navíc odhalila vazbu proteinu p53 in vivo k sekvencím tvořících triplex. Metodou luciferázového reportérového genu byla pozorována zvýšená transaktivace reportéru proteinem p53 po vložení sekvence tvořící triplex do plasmidu s konsensní sekvencí pro protein p53. Metodami in silico byly prohledány lidské regulační oblasti pro současný výskyt konsensní sekvence proteinu p53 a motivu T.A.T a byly identifikovány kandidátní cílové geny. U některých z nich byla potvrzena aktivace proteinem p53 metodou RT-qPCR. V závěrečné části této práce jsou shrnuty výsledky studie, která se zabývala srovnáváním lidských proteinů vázajících křížové struktury z hlediska jejich aminokyselinového složení a analýzy jejich vnitřních neuspořádaných oblastí.

Abstract:

The p53 family proteins (p53, p63, p73) modulate the expression of the target genes in cell response to stress conditions and thereby influence important physiological processes. Each member of the protein family can transcriptionally activate similar sets of target genes due to mutually high structural homology. DNA-binding transcription factor function requires proteins-DNA interaction. The sequence-specific binding is provided by central DNA binding domain that exhibits the highest degree of homology. For p53 protein, interactions with non-canonical DNA secondary structures have also been observed, mainly provided by the C terminal domain. The binding of p53 family proteins to DNA can be affected by various external factors, including interactions with ions in the environment. The dissertation thesis examined the effect of metals on the sequence-specific binding of p53 family proteins in vitro and in cells. The results showed that cadmium inhibits the binding of all three core domains to p53 consensus sequences in vitro and abolishes the transactivation of the tested promoters in the cells. Effective cadmium concentration was about two times higher for p63 and p73 proteins than for p53. However, in the presence of specific DNA, all p53 family core domains were partially protected against loss of DNA binding activity due to kadmium treatment. In addition, partial reversibility of binding activity was observed for all p53 family members by EDTA. DTT was able to recover the binding activity only for p53 and p73. Nickel and cobalt were very weak inhibitors in comparison to cadmium. The following studies looked at the interaction of the p53 protein with secondary DNA structures, namely telomeric G-quadruplexes and DNA triplexes. It has been found that p53 binding to G-quadruplexes increases with the number of telomeric repeats. The p53 protein strongly preferred quadruplexes folded in potassium compared to sodium. Additionally, the quadruplex stabilizing ligand increases their recognition by the protein. Using deletion mutants and selective core domain oxidation, it was further found that both p53 DNA binding domains are crucial for telomeric G-quadruplex binding. The DNA triplex study showed that interaction of the p53 protein with the intermolecular T.A.T triplex is comparable to the recognition of CTG-hairpin structure. Using deletion mutants we determined that a C-terminal DNA-binding domain is necessary for binding to the triplex. Competition and immunoprecipitation experiments revealed strong p53 interaction also with intramolecular T.A.T triplex in vitro visualized by AFM. Chromatin immunoprecipitation has also detected p53 binding to the triplex forming sequences in vivo. By the luciferase reporter assay, increased reporter transactivation by p53 on insertion of the triplex forming sequence into plasmid with p53 consensus sequence was observed. In silico scan of human regulatory regions for the simultaneous occurrence of the p53 consensus sequence and the T.A.T motifs identified a set of candidate target genes. For several of them, p53-dependent activation was confirmed by RT-qPCR. The final part of this work summarizes the results of the study, which focused on the comparison of the human cruciform binding proteins in terms of their amino acid composition and the analysis of their internal disordered areas.
