Long non-coding RNAs as biomarkers and therapeutic targets in renal cell carcinoma

Abstract:

Úvod: Renální karcinom (RCC) představuje nejčastější nádorové onemocnění ledvin. U pacientů je často diagnostikován náhodně nebo až v pokročilejším stádiu, navíc nelze s dostatečnou citlivostí predikovat průběh onemocnění. V terapii je typický svou chemorezistencí, využití radioterapie je omezené, nejvíce je tedy aplikována chirurgická léčba nebo v případě metastatického RCC léčba cílená. Tyto poznatky vedou k potřebě studia nových molekulárních biomarkerů, které by pomohly onemocnění zavčas diagnostikovat či určit jeho prognózu. Potenciální biomarkery představují i dlouhé nekódující RNA (lncRNA), molekuly regulující genovou expresi na všech úrovních, jejichž deregulace byla popsána u různých nádorových onemocnění včetně RCC. Cílem diplomové práce bylo analyzovat expresní profily lncRNA, ověřit jejich vztah ke klinicko-patologickým parametrům a charakterizovat jejich funkci in vitro. Materiál, metody: Ve vzorcích RNA získané ze tkáně nádoru a párového renálního parenchymu pacientů s RCC byla stanovena exprese lncRNA pomocí sekvenování nové generace (NGS). Exprese vybraných lncRNA (PVT1, LUCAT1, LINC00982 a SLC16A1-AS1) byla validována pomocí kvantitativní PCR na nezávislém souboru pacientů, korelována se stádiem tumoru a mírou jeho diferenciace. Exprese PVT1 byla utlumena pomocí krátké interferující RNA na buněčné linii RCC (786-0) a vlastnosti PVT1 byly zkoumány pomocí počítání buněk a scratch-wound testu k ověření migrační kapacity buněk. Výsledky: Pomocí NGS bylo identifikováno 1163 deregulovaných lncRNA u pacientů s RCC oproti nenádorovým kontrolám (538 se zvýšenými a 625 se sníženými expresními hladinami). PVT1 a LUCAT1 měly signifikantně zvýšené a LINC00982 snížené expresní hladiny i ve validační fázi. Statisticky významný rozdíl mezi nádorovou a nenádorovou tkání nebyl pozorován u SLC16A1-AS1. Nepodařilo se identifikovat význam exprese vybraných lncRNA při korelaci se stádiem a úrovní diferenciace tumoru. Byl pozorován vliv utlumení exprese PVT1 na buněčné linii transfekované krátkou interferující RNA na schopnost proliferace a migrace. Závěr: PVT1, LUCAT1 a LINC00982 představují potenicální diagnostické biomarkery RCC. Jejich prognostický význam nebyl pozorován a byl naznačen potenciál PVT1 jako možného terapeutického cíle.

Abstract:

Background: Renal cell carcinoma (RCC) is the most common cancer of the kidney. It is often diagnosed by incidence or in an advanced stage, moreover it is not possible to predict progress of the disease with a sufficient sensitivity. In therapy, chemoresistance is its typical feature and usage of radiotherapy is limited, therefore surgery remains the preferred treatment, or, in case of metastatic RCC, targeted therapy is possible. Because of these findings, there is a need to find and study new molecular biomarkers, which could help in the early diagnosis of the disease in time or could predict the prognosis of the disease. Long non-coding RNA (lncRNA) are a class of potential biomarkers. They control gene expression on all levels and their deregulation has been described in many cancers including RCC. The aim of this diploma thesis was to analyze lncRNA expression profiles, to identify a correlation between lncRNA expression and clinicopathologic features and to define their function in vitro. Materials, methods: New generation sequencing (NGS) was used to analyze expression profiles of lncRNA in samples of RCC tissues and paired renal parenchyma. The expression of four lncRNA (PVT1, LUCAT1, LINC00982 and SLC16A1-AS1) was validated on an independent set of patients using quantitative polymerase chain reaction and correlated with stage and grade of the tumor. Small interfering RNA was used to supress the expression of PVT1 in RCC cell line (786-0) and functions of PVT1 were analyzed using counting of cells and scratch-wound assay of migratory capacity of cells. Results: 1163 differentially expressed lncRNA (538 upregulated, 325 downregulated) in RCC tissues compared to non-tumour tissues were identified using NGS. In validation phase, PVT1 and LUCAT1 were significantly upregulated and LINC00982 was downregulated in RCC tissues compared to non-tumour tissues. No significant difference between the expression of SLC16A1-AS1 in RCC and non-tumour tissues was observed. It also failed to correlate stage and grade with the expression of chosen lncRNA. We observed an effect of downregulation of PVT1 in small interefering RNA-transfected cell lines on proliferation and migration. Conclusion: PVT1, LUCAT1 and LINC00982 are potential diagnostic biomarkers of RCC. Nevertheless, their prognostic significance was not observed. It can be assumed that PVT1 acts as a possible therapeutic target.
