Odhalení mechanismů stojících za evolucí asexuality a hybridní polyploidií u evropských sekavců (Cobitis)

Unveiling the Mechanisms Behind the Evolution of Asexuality and Hybrid Polyploidy in European Spined Loaches (Cobitis)

Abstract:

Tato studie zkoumá mechanismy, které stojí za přechodem od pohlavního k nepohlavnímu rozmnožování u sekavcovitých ryb rodu Cobitis. Předchozí zjištění ukazují, že mezidruhová hybridizace rodu Cobitis vedla ke vzniku hybridního potomstva, které zahrnuje neplodné samce a plodné, klonálně se rozmnožující samice. Data ze sekvenování celého exomu ukázala rozsáhlý tok genů mezi druhy v minulosti a že hybridní asexualita měla tendenci vznikat při nižších úrovních genetické divergence, což přispělo k procesu speciace. Ve studii jsme využití technik 'sequence capture' ke studiu genomické dynamiky hybridů a zjistili jsme, že je lze použít pro fylogenetické účely až do doby divergence 40 milionů let, nicméně tyto molekulární techniky zkreslují alelickou rovnováhu u hybridů. Dále byla zkoumána úloha genové exprese a fenotypové variability při asexuálním rozmnožování. Zjistili jsme, že hybridizace a polyploidizace nevyvolaly významnou transgresivní variabilitu, ale naopak vytvořily hybridy, které byly intermediární s jasnými důkazy genomické dávkovávky. Testovali jsme také teorie o degeneraci nerekombinujících genomů, ale nenašli jsme žádné důkazy o poklesu fitness u klonálně se rozmnožujících 'druhů' Cobitis, což naznačuje, že konkurenční úspěch pohlavního rozmnožování vysvětlují kromě akumulace mutací i jiné faktory. V další fázi našeho výzkumu jsme si položili otázku, zda jednotlivé rodičovské subgenomy u hybridních di- a polyploidů procházejí významnými změnami, které vedou k selektivní eliminaci segmentů jednoho subgenomu. Zjistili jsme, že klonální genomy zůstávají na úrovni chromozomů relativně stabilní, ale heterozygotnost se postupně snižuje na úrovni jednotlivých genů v důsledku alelických hemizygotních delecí a konverzí. Celkově naše zjištění naznačují, že subgenomy v asexuálních liniích se vyvíjejí za mnohostranné dynamiky selekce a molekulárních mechanismů, jejichž účinnost závisí na ploidní úrovni organismu a také na funkci genu a rodičovském původu takové alely. K potvrzení těchto zjištění je zapotřebí dalšího výzkumu, včetně sekvenování celých genomů a zahrnutí informací o chromozomálním shlukování a faktické délce událostí ztráty heterozygotnosti.

Abstract:

This study examines the mechanisms behind the transition from sexual to asexual reproduction in European spined loaches (Cobitis). Previous findings reveal that interspecific hybridization among Cobitis species has resulted in hybrid offspring that include infertile males and fertile, clonally reproducing females. Whole exome sequencing data showed extensive gene flow between species in the past, and that hybrid asexuality tended to arise at lower levels of genetic divergence, contributing to the speciation process. Here we evaluated the use of sequence capture techniques to study the genomic dynamics of hybrids and found that they can be used for phylogenetic purposes up to 40 million years ago, however, such molecular techniques skew allelic balances in hybrids. Exploring the role of gene expression and phenotypic variation in asexual reproduction we found that hybridization and polyploidization did not induce significant transgressive variation, but instead produced hybrids that were intermediate with clear evidence of genomic dosing. Testing the theories on the degeneration of non-recombining genomes, we found no evidence of fitness degeneration in clonally reproducing Cobitis species, suggesting other factors besides mutation accumulation explain the competitive success of sexual reproduction. We further asked whether individual parental subgenomes in hybrid di- and polyploids undergo significant changes, leading to the selective elimination of segments of one subgenome. We found that clonal genomes remained relatively stable at the chromosome level, but heterozygosity gradually decreased at the level of individual genes due to allelic hemizygous deletions and conversions. Overall, our findings suggest that subgenomes in asexual lineages evolve under multifaceted dynamics of selection and molecular mechanisms, whose efficiency depends on the organism's ploidy level, as well as the gene function and parental ancestry of the such allele. Further research is needed to validate these findings, including whole genome sequencing and the inclusion of information on chromosomal clustering and the factual lengths of loss of heterozygosity events.
