Characterization of DNA binding properties of proteins depending on spatial arrangements and modifications of nucleic acids

Abstract:

Moje doktorská práce se skládá ze tří částí. Během doktorského studia jsem pracoval na níže uvedených projektech. Kapitola 1 je však hlavním těžištěm disertační práce. První část je zaměřena především na mechanismus vazby C-konce různých izoforem proteinu p53 - p53α, p53β a p53γ vůči různým formám struktur DNA. Mechanismus vazby proteinu a DNA byl studován pomocí mikroskopie atomárních sil (AFM). Zjistili jsme, že C-koncové izoformy mohou rozpoznávat DNA v superhelikálním stavu. Izoformy p53 navíc rozpoznávají nejen cílové místo p53, ale také sekvenci tvořící G-kvadruplex. Tyto výsledky ukazují význam domén p53 při rozpoznávání DNA. Druhá část je zaměřena na bioinformatickou analýzu s cílem zjistit přítomnost invertovaných repetic (IR), CpG ostrovů/ a G-kvadruplexů (G4) u různých organismů včetně virů, kvasinek a bakterií. Analyzovali jsme hot-spot mutace viru SARS-CoV-2 a jeho varianty. Výsledek naznačuje, že většina hot-stop mutací je obohacena uvnitř IR a lokusů CpG ostrovů. Analyzovali jsme také přítomnost IR a G4 v bakteriích a v genomu Saccharomyces cerevisiae. G-kvadruplexy byly nalezeny u všech druhů bakterií, jejich frekvence se však mezi různými evolučními skupinami výrazně lišila. Zatímco u Saccharomyces cerevisiae jsou IR a sekvence vhodné pro vznik G4 hojně zastoupeny v chromozomálních oblastech, v mitochondriální a jaderné DNA se to liší. Třetí část zahrnuje studium exprese izoforem p53 v buněčných liniích HCT 116 a 293AD. Exprese izoforem p53 byla analyzována po transfekci proteinem SARS-CoV-2 Spike. Výsledek ukázal sníženou hladinu proteinu p53, což naznačuje vliv proteinu Spike na regulaci p53. K obnovení exprese proteinu p53 byly testovány různé regulátory p53. Tyto experimenty nám pomohou odhalit kontrolu exprese p53 a její regulaci.

Abstract:

My Doctoral dissertation consists of three parts. During my doctoral study, I worked on projects listed below. Chapter-1 is the primary focal point of the dissertation. The first part is mainly focused on the binding mechanism of C- terminal varied p53 isoforms- p53α, p53β, and p53γ towards various forms of DNA structures. The binding mechanism of protein and DNA was studied by using Atomic Force Microscopy (AFM). We have found that C-terminal isoforms can recognize DNA in the superhelical state. Moreover, p53 isoforms not only recognize the p53 target site but also the G-quadruplex-forming sequence. These results show the importance of p53 domains in DNA recognition. The second part is focused on bioinformatics analysis to discover the presence of Inverted Repeats (IRs), CpG islands/and G-Quadruplex (G4) in various organisms, including viruses, yeast, and bacteria. We analyzed the hot-spot mutations of SARS-CoV-2 and its variant. The result suggests that most hot-spot mutations are enriched inside IRs and CpG island loci. We have also analyzed IRs and G4 presence in bacteria and in the genome of Saccharomyces cerevisiae. G4 was found in all species of bacteria; however, their frequency varied remarkably among various evolutionary groups. While in Saccharomyces cerevisiae, IR and G4-prone sequences are abundant in chromosomal regions, they differ in mitochondrial and nuclear DNA. The third part covers the study of the p53 isoforms expression pattern in HCT 116 and 293AD cell lines. The expression pattern of p53 isoforms was analyzed after SARS-CoV-2 Spike protein transfection. The result showed a reduced level of the p53 protein, suggesting the effect of spike protein on p53 regulation. To recover the p53 protein expression, various p53 upregulators have been tested. These experiments help us to undercover the control of p53 expression and its regulation.
