Detection of structural variants and fusion transcripts caused by chromothripsis in patients with lymphoid neoplasia

Abstract:

Cílem této diplomové práce byla analýza strukturních variant a fúzních transkriptů u pacientů s chronickou lymfocytární leukémií (CLL), u nichž byla pozorována chromothripse (dále jen cth). V teoretické části jsou shrnuty dosavadní poznatky o cth: jakými rysy se vyznačuje, jaké jsou pravděpodobné mechanismy jejího vzniku a u jakých typů nádorových onemocnění se s ní můžeme setkat, přičemž zvláštní pozornost je věnována CLL. Experimenty v rámci diplomové práce zahrnovaly identifikaci případů cth v rámci většího souboru pacientů s CLL, detekci de novo fúzních transkriptů způsobených cth a jejich následnou validaci. Na základě výsledků byly zrekonstruovány sekvence genových fúzí a predikován potenciální vznik fúzních proteinů. Rovněž byla analyzována exprese vybraných genů souvisejících s CLL, a to jak u pacientů s cth, tak u kontrol bez cth. Získané informace byly zasazeny do kontextu současných poznatků o patogenezi onemocnění.

Abstract:

The aim of this thesis was to analyze structural variants and fusion transcripts in patients with chronic lymphocytic leukemia (CLL) in which chromothripsis („cth“) was observed. The theoretical part summarizes the current knowledge about cth: its main features, likely mechanisms of its origin and tumor types in which cth was described with special attention payed to CLL. Experiments included identification of cth cases within a larger set of CLL patients, detection of de novo fusion transcripts caused by cth and their validation. Based on the results, sequences of gene fusions were reconstructed and potential formation of fusion proteins was predicted. Expression of selected CLL related genes was also analyzed, both in cth patients and controls. Findings obtained were put into the context of current knowledge about pathogenesis of the disease.
