Transcriptome analysis of chronic lymphocytic leukemia cells on single cell level

Abstract:

Analýza transkriptomů jednotlivých buněk (SCA) umožňuje detekci genové exprese až u deseti tisíců buněk v jednom experimentu a lze tak studovat heterogenitu v rámci buněčných populací. Chronická lymfocytární leukémie (CLL) je hematologické nádorové onemocnění, které vzniká jako klonální expanze zralých B-lymfocytů. V buňkách CLL se v průběhu času kumulují různé aberace, jak na úrovni jednotlivých genů, tak na úrovni chromozomů. Protinádorová terapie má zásadní vliv na potlačení nebo expanzi klonů. Míra tohoto vlivu je určena typem aberace, kterou buňky nesou. Podrobná analýza jednotlivých subklonů umožňuje porozumět mechanismu progrese a relapsu CLL. Hlavním cílem předkládané diplomové práce bylo vybrat vhodnou metodu pro výzkum CLL pomocí SCA. Porovnávali jsme dvě nízkokapacitní metody: SMART-Seq2, SMART-seq/C1 (Fluidigm); a dvě vysokokapacitní metody: inDropTM systém (1CellBio), Chromium Controller (10x Genomics). Vybrané metody jsme testovali na vzorcích CLL buněk a porovnali jsme jejich limity, výhody a nevýhody. Pro následné analýzy jsme zvolili platformu Chromium Controller. Touto metodou se nám podařilo otestovat téměř 9000 buněk od jednoho pacienta s CLL v jednom experimentu. Více než 90 % detekovaných transkriptů bylo mapováno k unikátnímu genu. Podíl mitochondriálních genů se pohyboval jen okolo 2,5 % a průměrně jsme u každé buňky detekovali přibližně 2000 transkriptů. SCA provedená touto metodou byla jednoznačně nejúspěšnější jak co do kvality dat, tak co do počtu analyzovaných buněk

Abstract:

The single cell analysis of transcriptome (SCA) enables the detection of gene expression in up to ten thousand cells in one experiment and opens up a possibility to study heterogeneity within cell populations. Chronic lymphocytic leukemia (CLL) is a hematological cancer caused by clonal expansion of mature B cells. In CLL cells, various aberrations accumulate over time, both at the level of individual genes and at the level of chromosomes. An antitumor therapy significantly affects suppression or expansion of the clones. The degree of this effect is influenced by the type of aberration harbored by the cells. Detailed analysis of individual subclones alow understanding the mechanism of CLL progression and recurrence. The main goal of the diploma thesis was to select a suitable method for CLL research using SCA. We compared two low-capacity methods: SMART-Seq2, SMART-seq/C1 (Fluidigm); and two high-throughput methods: inDropTM system (1CellBio), Chromium Controller (10x Genomics). We tested selected methods on CLL cell samples and compared their limitations, advantages and disadvantages. For further analysis, we chose the Chromium Controller platform. Using this method, we were able to test almost 9000 cells from one patient suffering from CLL in a single experiment. More than 90% of the detected transcripts were mapped to a unique gene. The proportion of mitochondrial genes was only around 2.5%, and on average, we detected approximetly 2000 transcripts in each cell. SCA carried out with this method has been conclusively the most successful both in terms of data quality, and the number of cells analyzed.
